To get rid of a lens flare you really need to eliminate internal reflections, which is really hard to do. The best way to eliminate them is to use a system without glass, such as a reflector telescope that uses only mirrors. The less glass the light passes through, the less opportunities for flare. Otherwise all you can really do is just make sure your optics are clean and try and avoid shooting bright light sources.
