I guess they skipped a bit of time between that moment and now. And their relationship has cooled down, to the point of the reveal for the audience and Leonard alike, that Penny started dating someone else.

Penny thought that the brochure was proof that Leonard actually was embarrassed that she hadn't finished college. Instead of saying, "you're smart and you don't need a degree to prove it," she took it as saying that she did need to better her education in Leonard's eyes. It was well intentioned but very ill advised as a gesture.
