That ship at Fish-Man Island is called the "Noah". The Fish-Men created it as part of an agreement with Joyboy, where both sides promised that Poseidon would be used to raise the ship to the surface. Neptune posited that the most likely reasoning was that they would use Noah to lift the Fish-Men to the surface. The poneglyph revealed that Joyboy was sorry for not having been able to keep the promise. The chance that the Noah was actually being used as a pirate ship by Joyboy is basically zero.
