Its not like every character belongs to one of the two "sides". Most are unaware of whats happening exactly, with gods just being known as myths etc. They'll just notice that at some point new creatures start appearing while existing ones adapt unnaturally quick to those changes, trying to defend against the new threat. As this happens at the same time the portals occur, most irregularities will just be blamed on that event.

So the player gets to choose between the idealology of less efficient, but more acceptable adaptation of life on the world, or of highly efficient, but also unethical replacement of life on the world. Either way, massive changes would happen, and them being new at the job, so to speak, would probably be a few screwups "Oh crap, I forgot to make that new mostly-aquatic species have gills. Oh well, gotta redo it." This could lead to events or opportunity for the other side, though. "Hey, come join us, we won't throw you away, and can change you to have gills" as just an example.

There definitely will be

Fingers crossed that there may be some hope for a peaceful outcome!

There wont be that many differences between both, so it won't take long to implement. Mostly just different abilities for the maincharacter. Creation is always in "human" form but can summon characters based on your upgrades and also has access to skills to summon permanent allies even in combat. The objectives will mostly be similar or just opposites (for example maybe a portal with rare resources opens and you fight for control, or you destroy some things the other has created, get/deny access to a special character with high good genetics etc.), so winning will just give slight advantages for the final encounter. Npcs will mostly be the same, as you try to hide your identity anyway. With maxed relation they provide bonuses based on your choice. (Maybe get access to specific cult/ religious followers). Enemies slightly vary, as evolution, the longer a portal is open the more of the local ecosytsem gets replaced by unusable/untamable(only in lustform) summons of creation. The creation character cant really be used for breeding, or at least the own genes never change

You got me waiting for it so i won't tell you to stop your ideas :) Ecosystem-wise, did you think about the effect of your choice already ? Does some species represent one side or something ? Does wining event with oposite end the game or slow you down, corrupts you ? Because yeah, they fight each other to death or to get the other work/help ? To much questions sorry . . . Does the Npc in the city change depending on your "faction" ? Will each faction have effects on breeding ? I don't understand how you plan to make things work for both side actually . . . I'll wait !

I like the idea, also gives it even more replay ability. I would suggest that before packing to much more story in you get someone / people to be beta readers. They can help smooth out the rough bits of grammar and such.

Short term the goal is simply to stop the creation god from destroying the world. Generally evolution wants to create ecosystems which are completely self sufficient and capable of adapting to everything unexpected. (Kinda like the real world). Evolution doesnt want the control to be in the hands of a single entity. There are bad things like wars, racism, oppression etc. but just resetting the world to a point where everything is fine would inevitably lead to those problems again at some point, regardless of the chosen population. The population itself has to overcome some difficult times in order to learn from their pasts to eventually create a better life for everyone. Losing some diversity in species naturally, over many generations isnt really a big problem compared to the alternative of creation just killing all. Ethically problematic could be testing different ecsystems over many seperated worlds. Also now that those worlds are connected by portals, mixing different/partially abandoned ecosystems could be quite problematic

Sounds good but what is evolution's goal and the problems it may cause? If it wants to improve living things just like creation does then the downside to it is that evolution's power cannot effect everything, and anything it doesn't will get left behind and become oppressed or be wiped out by the new, improved species. Otherwise I suppose that rapid evolution would threaten the balance of the world and throw the world into chaos, potentially destroying ecosystems and creating new ecosystems that cannot continue for long.
